Need help getting more pages indexed in Google

We have two online stores currently built on the Magento shopping cart.
About a year ago, we were using a different cart, but decided to migrate to Magento.
In the process, we performed some custom modifications to make our URLs more friendly. Unfortunately, in doing this, we accidentally inserted the wrong canonical URL for each of our catalog pages. The canonical URL pointed to the main category... so each of our catalog pages pointed to one common page.
The result of this mistake was that Google did not index these pages, but only the one common page.
We've recently discovered this problem, and changed the canonical of each page to properly point to itself.
While Google has now begun to index our pages, we feel it is not indexing very many and it is not index very fast.
For example, 2 weeks ago I added a sitemap with 30,000 pages into Google webmaster tool, and only 1,200 have been indexed.
We need someone who understands how to make Google index more pages, and do it faster.
